When it get cold over night mid 40s to 50s degrees the bike has problems. It will start right up then die after a minute of idiling. Then it wont start up again. I come back to it in about a hour or so when just a bit warmer and it goes. I have changed every fluid and filter. Did the valves. What gives? Is it this auto choke crap? Can i do it manually?

Sounds like the enricher (auto choke) is working properly. Try unplugging the enricher electrical connector (http://scootdawg.proboards.com/post/544521/thread) on a cold engine. If idle is maintained, that would indicate that the low-speed fuel passageway is obstructed. Adding around 2 ounces of Techron (http://www.walmart.com/ip/Chevron-Techron-Concentrate-Plus-10-oz/16647989) to the gas tank before refilling may clear the internal obstruction.
